What options should be turned on/off to perform the fastest saves?

Turn on useHouseDataStorage

Does it matter when the houses already have items? They won't be resetted or something?

They won't. You need to:
1) turn on the server with relational house storage system (the old one)
2) change the config to useHouseDataStorage="yes" (that's turns on binary storage)
3) reload config (while server is running)
4) save/restart

That should take several times less to make a save now.

Nevertheless, make backup just-in-case.
