No, the data pack and the files will be kept.

The thing is, you're running an .exe (windows system) on a "windows emulator" inside linux, which is pretty bad.

There are plenty of tutorials on how to compile a server for linux here, just use the search function! :)

You need to do compiling in order to execute your server in a Linux distro.
There are so many guides here in OtLand.

It seems like you are running a .exe under Linux. Why don't you just pick up the sources and compile them and run it instead of using Wine.
