If phpmyadmin is not secure for you then dont use it. Learn how to use the MySQL console interface, use MySQL via Unix sockets instead of via TCP and deny remote root access. Change SSH ports and use private certificates or a tunnel with a reverse proxy. Or if you need phpmyadmin, use it, then disable it.

There are a number of things you can do to secure your server and phpmyadmin is but a tiny security hole compared to what other people do here.
