I had this happen to me before too, and I posted a thread here about it when I was having issues compiling, do a search, it was a concern for me, but I believe it was... ranisalt on github who said it was fine.. idk... not entirely sure

When you enter at the site (now) there's no problem, but if you want to download any file it stills warns you.

Click on any exe to download it and you will see this warning too.

I understand this warning and I know how to get around it.
It just isn't supposed to appear on nightlies site, this is why I reported it here.

This is probably due to executables being hosted on the website and are available to download right away. Google Chrome and sometimes Firefox do not like this.

Messaged Mark back in May and got no respons, I kinda get it - those who know the software should know how to get it aswell.
But maybe adding those annoying popup / error boxes like the scam sites uses can help? "Do you wish to download this file ...?" Continue / Leave it's something like that.

I don't think that would help at all. Chrome/Firefox uses different "reputation" based scoring to display the warning.
