Your question is too broad.
"Best" depends on what "alternative" is for you and what the goals of that are.

If your alternative version is to rewrite the engine, protocol, client and graphics, then the "best" is to start from an empty project...

Well... if you're ok with the client features and graphics already set in the latest versions, go with that, since I asume those are the most stable engines you can get... but again, it depends on what the delta between what already exists and what you want to strip down/add is, so it's kind of hard to answer without and exhaustive list.
