The 0.3.5 server crash when its to much player items in database.

I have around 300 000 player items and then its crash, why? how to remove that?

Open your config and find;
PHP: 
mysqlReadTimeout =
and change it from what it is to 100.

And do the same on
PHP: 
mysqlWriteTimeout =
